Usually you will be taking part in the historical events taking place. For example in the third one, you will be fighting in the key events of the American Revolution (Boston Tea Party, Battle of Lexington and Concord, Battle of Monmouth, Battle of the Chesapeake etc) alongside taking down the Templars. You can't pick a side. You are usually always fighting for the Assassins. In this new game the Assassin's Creed Rogue you will be fighting for the Templars it seems. So far in AC3 and AC4 you start playing as a Templar and then change to working for the Assassins but that's it really.
In my opinion, the ability to integrate stealth with adventure is very fun plus there's cool killing moves which are always good.
